My best guess would be that you either saw news footage of the remains of an aircraft after if crashed into a house, or heard accounts of objects falling from an aircraft during flight and crashing into someone’s living room (the jet engine from the MD-80 decades ago still sticks in my mind).
Couple that (extremely minute) potential with the fact that you live near an airport and may actually have aircraft flying over your house at various times of the day — and we can now offer an answer as to why you have a fear of an airplane crashing through your roof.
And now I am going to go so far as to stipulate the following:
Your roof will never be crashed into by an airplane.
(I feel confident in that fact based upon the sheer statistical near-impossibility that enough elements of an aircraft accident sequence could come together in such a manner that there would be any affect to the roof of your home)
You answered your own question, your fear kind of "makes sense". If the nearest airport was over 50 miles way, then this fear might be considered irrational. Those planes must be very loud near you.

If it really bothers you, consider moving somewhere at least 40 miles away from an airport.
